Adding a layer=1 is the right thing to do: the layer tag describes what ways are above or below others if they are crossing. If some way does not have an area tag it is assumed to be at layer 0 (= ground level). If a bridge crosses a river, usually the river will not have a layer tag (meaning layer=0) and the bridge will have layer=1. In complicated crossings it happens that a bridge crosses above another bridge; in that case the second (upper) bridge will have layer=2. For tunnels use layer=-1 (or layer=-2 for a tunnel going below another tunnel). layer values can range from -5 to 5, which should be sufficient even for very complicated crossings.
I don't know if the online editor honors the layer tag, but the map renderers definitely do so, so even if what is on top looks weird in the editor, please use layer tags to make sure its shown ok on the map.

using relations in JOSM

First: If your river doesn't have any islands, you probably don't need a relation; drawing the riverbank as a closed way (= area) should do fine.
A relation is used to group together "things" (ways, areas, nodes, other relations) and to describe how they relate to each other. Most common use is probably multipolygon relations, in the usual case they group together areas and describe which ones are inside one of the other. Imagine a lake with one island: You would have a multipolygon relation with two members: the area of the lake and the area of the island. To describe how the members of a relation relate to each other, they are given a "role" (one for each member); in our example the lake would have role "outer" and the island role "inner".
As Potlatch (the map editor on the website) does not work on my computer, I can not tell you how to edit a relation with it, but hopefully someone else can do so.

You can, but on looking closely you would see that the link is wrapped with a rel=nofollow tag, so it does not count towards your page rank. So just put your spam somewhere else, preferably in a space where the sun doesn't shine.

Pakistan mapping and canals, oh my!

I have so far tagged all irrigation canals as waterway=canal, and for the small ones I tried to estimate the canal width from the aerial images and added a width=whatever tag. Might have forgotten that for a few canals though, so if you notice some unreasonably wide canals where there should be only small ones around Multan, feel free to fix them.

Looking at your recent uploads, changes like e.g. osm.org/browse/changeset/5512918 should have been on the order of one or two kilobytes on upload, definitely far from 100 K of data.

Your times look quite unusual. If I make larger changes, up-/download in JOSM are not really fast, but do take something on the order of 1 to 4 minutes each.

Surprised at low Pakistan mapping activity

Sure, for Haiti we had more material to work with, but for Pakistan we have at least enough sources to do a lot more than what is done now. I think we need to get the map improved especially for the areas that are not (yet) flooded, because that are the areas where people fleeing the flooded areas need to find shelter.

relationship of locations between Mapsource and OSM

The Coordinates that you get from MapSource are in Degrees, Minutes and fractions of minutes while JOSM has Degrees and fractions of degrees here. I'm not suree if you can switch JOSM to use the same system as MapSource; if not, you have to recalculate the coords yourself: One degree is 60 Minutes, so (Minutes / 60) * 100 gives you fractional degrees. Looking at 32°15.888', 15.888/60*100 gives you 26.48, so you have 32.2648 as longitude.
